i know this proabaly sounds dumb, but real military subs can go in reverse, right? if they do, is it by their main propeller or by thrusters/mini propellers?

Yes, real military subs go into reverse. Depending on the class of sub either the main propeller or the Auxiliary Propulsion Unit (APU) is used. The APU is lowered through a hatch in the bottom of the hull - sort of like the lower unit on an outboard motor.
